I just updated the theme on my sandbox site and the menu bar is not correct. It is showing all these pages that I don’t have selected (yes they are published, but not for viewing). I checked in the menu bar area and don’t see them selected either. It’s as though my custom top menu is being ignored, though the bottom one is correct.
Compare the production site to the sandbox site which I will take off of maintenance.
I do not use customizer to change these settings. Instead I go to Appearance > Menus

Something may have messed up your custom menu settings and wordpress reverted to the default menu.
Go to the custom Menu page
Check if your custom menus are still there
and if they are check if the allocations to primary and secondary is still done
Sure enough, the customizer had it blank for the primary menu I created. Wonder why that happened? No worries now since it’s resolved.
