I have been using Weaver II for a few years and it has been working fine. But recently the main menu disappeared. I have trawled through all setting for menus but cannot work out why the menu is no longer appearing. It also disappeared in the source code for the page. It is the same for the desktop and mobile versions.
I have tried disabling all plug-ins but without any luck. I also went through all other settings in WP to check if the theme menu could be disabled somewhere else but this is not the case.

You are running a very old version of Weaver II v1.3.2, so the first thing to do would be to update to the latest one 2.2.3
Given Weaver II is obsolete and no longer available on WordPress.org, you can download it at the link below
And use the Plugin “Easy Theme and Plugin Upgrade” to install it over your existing one.
That said, Weaver II no longer being supported, you seriously need to consider Upgrading to the newer generation Weaver Xtreme.
It is very similar to Weaver II in term of interface, but add many key feature and more modern and robust Code.

I suspect it might be related to the non-responsive ad in the upper right corner on full size browsers.
One thing to try would be to disable smart mode mobile in favor of pure responsive mode.
