In the latest version of Weaver ex, 5.0.6 the bg color I set is not showing up

On my home page everything is white with black text. Other pages have the correct yellow background.

I must have accidentally set something, but is seems like the customizer controls and the admin controls are not always in sync.

there is a CSS file named

scaffolding.less

That contains rules to set it white.

Not sure where that file is coming from

The problem seems most likely to be coming from your use of the Magee Shortcodes plugin. It is being used on the home page, but not the other ones.

Note:

Because of different levels of caching (the Customizer has its own settings cache, and doesn’t really save them until you exit the Customizer), there can be issues with keeping the Customizer in sync with the Legacy admin settings. I never use both at the same time. If I need to test something, I always publish and close the Customizer before trying Legacy settings.

Thank you for solving the mysteries! I will have a look at that CSS file. Disabling MAGEE did the trick.

It looked to me that the Magee plugin was doing things that break WP “rules”.  It seemed to generate CSS that would likely break almost any theme.
