Easy theme and plugin upgrade did change in that it used to ask you if you wanted to overwrite the existing theme / plugin, but now it does not and just does it..
When you want to delete a them or plugin, you do not need to use FTP, just go to appearance > Theme, switch to a different theme, then in Appearance theme click on the theme to delete and select delete.
